after playing for a while i reached the stage where for some buildings i need 3050 from a few resources and my animal pen which holds resources of 3000 of each. in order to upgrade it i need 3050 stone which is imposible since i can only hold 3000 and i did nothing the trigered this bug

You Storage Bin governs the amount of resources you can hold, not the Animal Pen or any other field building. So you should be able to hold enough to upgrade, as I've maxed my Bin.
